For example stanfordhealthcare.cloud-cme.com uses my login.stanford.edu cookie to function, and so it no longer functions and login is impossible.

You can create a cookie allow exception for this origin (protocol + hostname => https://login.stanford.edu) in case you block third-party cookies generally.
