I want to use the "use custom settings for history" option with cookies enabled in the Privacy view in Nightly 35.0a1 (2014-09-07). But there is no way I can save the changes, Nightly switch back to standard setting "Remember history" automatically.

Anyone?

Maybe you should install the current Firefox release or switch to the beta update channel instead.

If you have installed the Nightly because that is the only version that has a 64 bit version then keep in mind that 64 bit Nightly builds for Windows are only generated to test for compilation errors and do not undergo all the tests that other builds get, so the risk that something goes wrong can be quite high.

32-bit Firefox versions should run without problems on 64-bit Windows versions.

You can find the full version of the current Firefox 33.0.1 release in all languages and for all Operating Systems here:

The "Use custom settings for history" selection allows to see the current history and cookie settings, but selecting this doesn't make any changes to history and cookie settings. Firefox shows "Use custom settings for history" as an indication that at least one of the history and cookie settings is not the default to make you aware that changes were made. If all History settings are default then the custom settings are hidden and you see "Firefox will: (Never) Remember History". "Never Remember History" means that Private Browsing is active and "Always use private browsing mode" gets a checkmark. "Use custom settings for history" stays only selected if at least one of the History or Cookie settings is not the default to make you aware that changes from the default setting have been made.

If you are going to be Testing the Nightly channel builds then why are you using a random build from Sept 7 and not the latest build as there is a new build almost everyday due to checkins. The 36.0a1 has been the version on Nightly channel since Oct 13 and 35.0 has since been on Aurora channel as 35.0a2 since for example.
