I was working in Thunderbird on a mail to send when suddenly the screen blinked and next thing all my read mails in all my folders (inboxes, sent boxes, archives etc) disappeared. My unread mails are still visible. If I read one, it remains visible afterwards. I am running Thunderbird 38.4.0 on Windows 10. I am running Thunderbird on a desktop and a laptop. This happened on the desktop. Thunderbird on my laptop appears to be unaffected.

Could be that I panicked, but then when all your message disappear like that, I think panic is the correct response haha. Anyway, I solved it by running CCleaner. But I still don't know why it happened in the first place.

I don't think CCleaner has got anything to do with it. It isn't recommended to let CCleaner mess with your Thunderbird profile anyway.

As far as I know, it didn't mess with my profile.
