How can I find where an email is stored

I have had some emails come in that don't show up in my inbox. When I use the universal search box at the top, I can see the emails. Also the quick pop up notification shows me that the have arrived. However they don't show up in my inbox.

So when I do the universal search and see my email, how can I tell where it is being stored? I can add "Location" to the click to sort by bar, and it tells me "Inbox" but it isn't in the main inbox, and so I don't know where to look.

Does anyone else have this problem, it is happening randomly, at least 2 emails over the last 2 weeks have done this, there could be more that i am missing which is scary because my inbox is my to do list.

I should note that I got emails from the same person within 3 minutes, the first one did the vanishing act, and the 2nd one came in as expected.

POP or IMAP account? Local retention policy? (look under synchronization and storage) Mailbox Size? Over 2GB could pose problems of itself.
