Strange font issue. Fonts other than my default fonts set in preferences are being used. How can this be fixed?

Fonts that should be showing up as Helvetica are showing up as Wubble. In my preferences/content I have my Proportional: Serif; Serif: Times; Sans-Serif: Helvetica; and Monospace: Courier. Everything was fine until I upgraded to 6.
