I have added a custom header (unique id) to thousands of email files. I would like to add this custom header to the "normal" header view. The primary goal is to be able to print the emails with the normal header view and the custom header, not the extended email headers.

The Printing Tools extension provides lots of options for customizing printing in Thunderbird. Perhaps it addresses what you describe?

TotalMessage lets you create custom header layouts for display, forwarding, and printing (also has a header editor, drag and drop message rethreading, and other tweaks).

The TotalMessage appears to be exactly what i need! However, when i've tried to download the addon and i get an error stating the addon is not compatible with the version of Firefox i'm utilizing. I've downloaded and changed the version of Firefox and TB as specified on mozdev.org, to no avail. I'm not able to install the addon. Any insight?

TotalMessage is only for Tb, not Firefox. All you need to do is have Tb open and open an addons tab. Then, just drag the v2.3 link from mozdev onto your Tb addons tab.
