Every time Firefox updates, I have to go to bookmarks to removed duplicate bookmarks for Firefox. I already have a directory called "Firefox and Mozilla", but duplicates keep being reinstalled. How do I stop updates from putting these duplicates back in my bookmarks? Does Firefox not check for these pre-existing diretories?

What are the steps you are taking to install the latest version and does this happen in a new profile?

On my Windows computers, Firefox gets updated automatically, so I do nothing special when it updates. On my Debian computer, I have to run an update program in the background.

In both cases when Firefox is updated, I get another bookmark directory with bookmarks to several sites revolving around Firefox. I do not remember the name of the directory created, but as noted above, I already have a directory called "Firefox and Mozilla". Could it be the name of the directory I currently have is not the same as the directory the newer versions of Firefox adds to the Bookmarks menu?

What Firefox needs is a way to pick and choose what fluff gets included with each update. So much unnecessary fluff has been added to Firefox lately, it would be nice to be able to tell Firefox what fluff to add and what not to add. (The bookmarks added to the Bookmark menu is fluff.)

I'm no fan of the default "Mozilla Firefox" folder and other fluff myself, but I've only gotten it through installers (i.e. fresh installs or manual updates), not internal updates. This behaviour seems odd. I do agree that fluff should be optional, so you could get a completely clean browser if you wanted, and keep further fluff away.

Another thought that occurs is that Firefox would be importing the bookmarks, as they get placed in a separate section and not the main portion. Duplicate install/profile? Sync?

I couldn't find any way to turn this off, so the only course of action may be to leave feedback on the functionality at https://input.mozilla.org/en-GB/feedback/.

Are you using Sync?

You can check for problems with the places.sqlite database file (bookmarks, history) in the Firefox profile folder.

If the Places Maintenance extension can't repair the places.sqlite database file then remove all places.sqlite file(s) in the Firefox profile folder to make Firefox rebuild the places.sqlite database file from the most recent JSON backup in the bookmarkbackups folder.

If you use Sync then best is to disconnect Sync (temporarily) while performing maintenance/repair efforts to the places.sqlite database.
