Is this a POP or IMAP mail account?

check account settings: Tools > Account Settings > Disc Space for the mail account Select: don't delete any messages' click on OK Did you have this setting?

check the folder retention policy: Right click on 'Inbox' and select 'Properties' click on 'Retention Policy' tab does it say 'Use my account settings' If no then select that option and click on OK

Check Activity manager: Tools > Acivity Manager Does it mention auto moving emails to 'Deleted', which you did not do?

check Message Filters: Do you have any Message Filters in Thunderbird? If yes, have you enabled the filter log? Tools > Message Filters click on 'filter Log' If not selected... select: 'Enable the Filter Log' This will keep a record of what is happing in your Thunderbird message filters.

What was mentioned in the Activity manager?

Is it only read emails being moved to deleted folder or unread ones as well?

Is there a definate time pattern between the deleting? This should show up in Activity Manager.

Does this occur if you download mail and then go into 'offline' mode to read emails? Test by using 'offline' mode - remain in offline mode for longer than it usually takes for the auto move to deleted folder.

Need to ascertain whether Thunderbird is doing this or whether it is occuring on the server and TB is just coping the server. Use webmail to check that those messages are not being moved on the server and Thunderbird is just synching with server and copying what is there. check there are no filters or options in webmail account to filter/delete etc emails in Inbox.
