If you open the Library window (Ctrl+Shift+O as in Organizer), can you find your bookmarks anywhere else, like Firefox moved them? For example, search for a bookmark that should be in one of those folders using the tiny box at the upper right of the Library window. Then right-click the bookmark and choose Show in Folder. Firefox should select that folder in the left column and show its contents on the right. Let us know what you see. Also, just in case you use the "Default Bookmark Folder" add-on, you should disable it before performing Restore/Import operations because it probably will dutifully move all the bookmarks to your default folder instead of keeping them in the same locations they were in your backup/export file.
