if there is no structure of folders and sub folders, you can just drag the eml files and drop them in a folder in Thunderbird.

If there is, or you would feel more comfortable with a dialog, the import export tools will do the job for you. https://addons.mozilla.org/en-US/thunderbird/addon/importexporttools/
