How can I make my current Firefox settings the default settings, so that PC Tools won't delete the menu bar?

I use PS Tools Performance Toolkit to clean/repair my (Vista) registry. When the utility runs, Firefox closes. When I start Firefox again, the appearance on screen has been reset to default -- no menu bar and the the web address line is scrambled. All the settings can be manually corrected, but can I prevent it from changing in the first place.

Can you configure your external software not to clear your Firefox settings (as opposed to, say, cookies and history)?

Unfortunately, there is no handy backup file of toolbar configuration information (localstore.rdf) to restore, so you would need to build your own system to restore it.
