I believe it is a Gmail feature which presents only some of the e-mail (since you enabled POP...

A) If using POP: Go to the Gear icon, then Settings, then Forwarding and POP/IMAP tab.

There are three options 1) Enable POP for all mail (even mail that's already been downloaded) 2) Enable POP for mail that arrives from now on 3) Disable POP

I guess you have to mark the first option (the first time, then it starts acting as the second option)

But obviously it means it will re-download mail that you already have downloaded. Try it. If it works. Delete all mail in TB and then reenable option 1.

It will download everything.

B) If using IMAP:

WARNING: If you are using IMAP don't do that, and don't delete mail from TB. Go to TB, Tools->Account Settings, Synchronization & Storage and check that you want to Keep messages for this account. Synchronize all messages locally regardless of age

Don't delete any messages
