You can already refresh the favicons by simply deleting the favicons.sqlite database file from your Firefox profile folder. Firefox will automatically recreate the file as you visit the websites.

That is a sucky workaround to a minor part of the issue.

Unfortunately, an issue like this means that there is something wrong with the database file. That means you have to delete the damaged database and rebuild it.
