When I try to install the 64 Bit version, it appears to want to install in the C:\Program Files (x86) folder for 32 Bit programs. Is it still installing the 64 Bit version?

Yes, it is placing it in the wrong place deliberately to mitigate some nasty bugs in Mozillas platform.

FWIW, the OS really doesn't care where it gets installed.
