When I click on a link in an e-mail it opens an instance of Firefox that does not have my bookmarks or passwords. (Windows 10 with current updates)

Make sure you have the correct default browser specified in Windows if you have multiple Firefox installations. Visit about:profiles in the address bar, identify the profile with all your settings and click the "Set as default profile" button.

Also make sure that you do not use the -no-remote command-line switch.
