I presume this is a POP account. What you describe is usually because the popstate.dat file is corrupted (which is the file that prevents downloading a second time). If you look at the profile, you may see a popstate-1.dat, or even several. That would indicate that the file is corrupted. If my guess is correct, I suggest deleting them all, so Thunderbird can recreate one, although this will then allow a repeat download.
