For one email account in Mozilla Thunderbird, some messages are going directly to All Mail and are not showing up in the Inbox. I have no custom rules setup to cause this to happen. The only thing I see there is Spam Assassin. I'm wanting to fix this so everything appears in my inbox as it is confusing to have some messages go there directly and others not.

All mail goes to allmail folder in Gmail. If not showing in inbox, something is redirecting it. My guess is spamassassin is running on your email host? I suggest you check online for that.
