This question gets repeatedly asked, and I never see a satisfactory answer. I don't consider "close your app tabs window last" a satisfactory solution. Pinned apps should be remembered as a setting would be, otherwise they're useless.

If you're not using Firefox > Exit Firefox and close the window with the App tabs and still have other windows open then you just close that window (you will see it in History Recently Closed Windows) and Firefox is still running. App tabs are linked to a specific window and not to the Firefox program. You can have as many open windows as you want, each with their own App Tabs. So it is best to use Firefox > Exit to make sure not to lose tabs that are open in other windows.
