We have two computers we are using for our emails from outlook into Thunderbird. Both computers were set up to synchronize with each other so that if one person deletes an email it will do so on the other, but this is causing us issues when one person puts an email into a folder they have created on Thunderbird, the other person can no longer see or have access to that email. Ways to solve this?

Synchronizing that way usually suggests that you are using IMAP.

You need to create your folders inside the IMAP account, and you may need to actively subscribe to new folders, particularly on "the other" computer. .
