This has been true for all versions, including the current ESR. We would like to actually replace the old versions without requiring a user to run it, is this an option we can do with SCCM?

I do all my updates in SCCM, I would need more details on how you are performing the update before I could assist. I have never ran into the problem you are describing but we also don't do "upgrades". We always uninstall the previous version and then install the new version. Please provide additional details on how you are setting this up in SCCM and I'll be happy to assist.
