I want to change the name of a folder that I have a lot of rules/message filtering for. If I change the name of that folder will my rules for that folder disappear?

If it is a filter, my experienced and tests done today indicate you should be OK.
But this is not true for virtual folders. See https://bugzilla.mozilla.org/show_bug.cgi?id=705080
