Multiple appdata folders in profile. IMAPMail and Mail. Recover?
Evidently, CCleaner software corrupted a file in my Thunderbird profile. I opened Thunderbird and was greeted with a create new account message. All the emails and my two accounts were gone. I chose the option to use existing email accounts. I entered the email addresses and passwords. Thunderbird now displayed the two account servers. But instead of seeing all my inbox and sent emails there were only a few. There should have been over one hundred.
I navigated to the Thunderbird profile directory and found four server instances in my profile. Each instance had an Inbox and a Sent file. The file sizes suggest many emails in each file.

Therefore, I installed the import export add on to Thunderbird. I eventually was able to import messages from all of the Inbox and Sent mbox files. Import was to local folder. Then I moved the emails up into the regular profile Input and Sent folders. Then used the remove dulplicates addon.
There are ImapMail and Mail folders servers listed in the profile. Each with two servers. Which ones are redundant? Which to keep?

ccleaner has a long history of deleting files in Thunderbird that is should not touch.
Why not just restate the profile as discussed here. http://kb.mozillazine.org/Recovering_a_missing_profile
Having trouble starting the profile manager try this add-on. But remember it needs to be installed in each profile to appear on the menu. https://addons.mozilla.org/en-US/thunderbird/addon/profileswitcher/
what you have done is scraped up your mail. what is correct and what is not is really hard to guess, even after your explanation. just returning to the old profile would be much simpler.
