right click on folder to "mark folder read" But when properties and Repair Folder most mail becomes unread. If I select all mail and "Mark Read" change sticks.

High lighting a folder and right click menu "mark folder read" marks all as read. But if I then goto the properties option on the right click menu and then "Repair Folder" most of the messages are then set to "Unread".

However if I goto the folder and "select all" messages and then mark them as read. Then goto properties and "Repair Folder" all the message flags remain as "Read"

why?

lets see, I guess this is an imap account. So you start the mark as read process and before the status can be synced to the server you click repair causing the entire index to be rebuilt and then ask what gives. Wait an hour. Or don't repair the folder at all, that should not be a standard part of any routine.

No it is for POP accounts so there is no interaction with any servers other than to download the messages

You still have no explained why you are compacting immediately after you mark the folder as read.
