Account folders and all emails get deleted at random

Every now and then when I open Thunderbird, all my mail folders and all e-mails are gone. I have to re-download all of them from the server which takes forever. This has happened 3 or 4 times in the last 6 months or so and seems to happen at random. All my account settings remain unchanged. I'm running under linux (openSUSE 13.1), if that matters.

z2947, Are these gmail accounts? Had you tried Thunderbird safe mode? And have you solved your problem?

It happens with a yahoo account. I have not tried safe mode. As for whether or not it is resolved, I don't know. It happens infrequently and I have no way to know if it is the result of anything I am doing. I am currently setup using an imap server but I did notice I had an old pop server setup as well, although it was not in use. I wonder if that may have had something to do with it. I removed the old settings and will just wait to see if it happens again.
