Some new emails get archived almost instantly from my inbox. Why
Most of my emails go to my inbox and stay there until I archive them. Some however briefly appear in my inbox for less than a second and then are sent to my archive folder. The sender is in my address book and I have no filters. Since Thunderbird doesn't automatically archive messages, I can't figure out what is wrong since it cannot be a setting. Any ideas?

I assume your spam folder on gmail is not your junk folder on Thunderbird. So the only folder you have in Thunderbird for the mail to appear in is the Archive (all mail on gmail)
Right click the account and select subscribe and ensure the gmail spam folder is subscribed Right click the account again and select settings. In Junk Settings ensure it is set to move Junk to the SPAM folder on the Gmail account.
Now you have a visible folder and the right connections it should show up in your junk folder.
What gmail does in moving mail is something you need to take up with them. All I can do is show you how to configure Thunderbird to display it.

The shortcut for Archive is the letter a. Are you pressing that by mistake? Like you said Thunderbird does not archive automatically.
My gmail account has marked it as spam, gmail says that the address doesn't exist, but I have no problem sending email to that address. Very strange.
I'm not doing anything to send it to archive. Thunderbird does it without anything that I do. It comes to the inbox, jumps out to archive immediately.
