On starting Thunderbird 45.0, the entire folder structure in the Inbox is visible, but not the messages. When we restart in Safe Mode, the messages are visible. I tried to restart after checking the boxes for "Disable all add-ons" and "Reset toolbars and controls" but the messages are still missing. Only "Continue in Safe Mode" works to reveal the messages.

Safe mode imposes other conditions besides disabling add-ons and resetting the layout, so my best guess is that you must disable hardware acceleration in Tools/Options/Advanced/General.

Hardware Acceleration was not activated.

Then turn it on... it is one of those setting that has no correct answer, just a best for most setting.
