I only use firefox, but when I'm done I run ccleaner and it shows cleaning up internet explorer files and cookies.
What causes this and how can I avoid having internet explorer from running?

That's what it set by default in CCleaner. This isn't a FF issue.
If you aren't actually using IE and those cookies appear to be from IE, I wonder if you viewed anything thru Firefox that had played any Windows Media files?
Those files could end up showing in the Windows cache, iirc. Hard to separate IE from the Windows operating system at least until Windows 10 and Edge.
