Which program are you using to do the overwriting? Can you do it with other programs? If not, you might check the permissions on the destination folder: you may need the delete and modify permissions to overwrite a file.

It should work if you open the file embedded in a Firefox tab (internal PDF Viewer or using a plugin).
If this link triggers a download action and the name stays the same then Firefox can ask for confirmation to replace the file.
