Unified folders was working fine, now it's not working.
I had unified folders for all of my IMAP email accounts and it was working great. I was trying to find a way to get junk to go to the junk folder instead of sitting in the inbox. I right-clicked on the unified inbox and tried to change a setting about the junk mail. I messed something up apparently, because now all my mail moved to their separate folders, and it is refusing to show them in the unified inbox. I got rid of the setting I added about junk folders, but nothing went back to normal. I've restarted Thunderbird. Then restarted the computer. Same issue is present. I'm on an iMac, Big Sur OS.
Chosen solution
Help/More Troubleshooting, Profile Folder, Show in Finder, close TB, delete virtualFolders.dat and the Mail/smart mailboxes folder. Then restart TB and see if unified folders work properly.

Thank you, this step solved the problem:
Right click on "inbox" at the top of the folder pane (the inbox that has child folders for each accounts inbox) and select "Properties". Check that the search criteria uses the radio button for "Match all messages" and that there are no additional criteria. Typically you'll see a greyed out "Subject" "contains" and a empty field followed by the plus and minus buttons.
