Yes, all data sent to the Sync servers is encrypted on your computer based on your Firefox Account password, and remains encrypted "at rest" on the server. I didn't find a specific help article about this, but there is a mention of it in the third section of this one: Using a Primary Password with Sync.

Yes, all data sent to the Sync servers is encrypted on your computer based on your Firefox Account password, and remains encrypted "at rest" on the server.
