When I download an email on my phone and delete it, it put it in the trash folder on the server. When I open up Thunderbird, it downloads the emails in the Inbox from the server, but not the trash so I don't get a copy of those email in thundebird on my laptop

If the account is set up as IMAP, all folders that are subscribed are downloaded. A POP setup only downloads the Inbox. Right-click an IMAP account, Subscribe..., and check the desired folders. To change from POP to IMAP, see this article.
