I created my email signature and saved it as an HTML file. When I add it in my account settings, it displays the logo I have as a blank box. It also adds extra spacing in between each line. How do I get it to display the way I saved it?

That's an HTML question. This URL should assist: https://support.mozilla.org/en-US/kb/signatures

That doesn't really apply. I have the signature saved as an HTML, but when I utilize it in Thunderbird, the logo is a blank.

Actually, it does. HTML is its own language and success is in the nuances of the coded HTML and on your settings for showing images. Maybe if you post the full HTML of your sig, someone will have suggestions.
