due to sync I cannot disable certain addons which serve their only purpose on linux but not on windows like xdm in linux but idm in windows. So how do we work around to disable addons according to os in which it is running?

Chosen solution

With sync, you can share data between any members of the sync.
You can select what type of data to share (bookmarks - passwords . . . .)
but you can't select parts to share. It's all or nothing.

I suggest removing Add-ons from the sync. That should fix your issue.
