Firefox 3.6 alpha is a very old version - the latest version is 3.6.3 and is not an alpha or beta. (There is a beta 3.6.4 version available at http://www.mozilla.com/firefox/all-beta.html).

You may have created multiple profiles, in which case your old bookmarks are in another profile. See Managing Profiles

If another profile is not there and only bookmarks from today are showing, you may have checked the box to erase settings and data when uninstalling Firefox or Namoroka. Checking this box deletes all data, including bookmarks and settings.
