I am running the latest version of Thunderbird and have several email accounts on it all of which are fine apart from the Apple IMail account. This was fine until yesterday when it now asks for a password to connect to the server and then although it is correct, says connection cannot be made. I have same Apple email account running on another device okay so I know its not a server/Apple problem.

I have checked all settings are correct. I have used the new Apple two step authentication process and password (used to work) and reset this and entered in new details which don't work. I have disabled by anti virus AVG temporarily but it still doesn't work. I have tried safe mode and disabling Add ons

Any ideas?

Please go into Tools > Options > Security > Saved Passwords and remove all the passwords you have for Apple, iCloud and me.com. Once you have done that, you can enter the app-specific password for Thunderbird in iCloud and it should work.
