I'm not aware of such a change, because that setting applies as expected in my case. Try turning it ON then change the duration to longer than 5 seconds. Try 360s (1 hour).

Reinstallation won't help because those settings are stored in your profile. Open Config Editor, search for mark_message and post a screenshot of the results.

As you can see, those three preferences in Config Editor correspond to the three settings in the Options tab. What you set in Options is reflected in Config Editor and vice versa, so this part appears to be working as intended. Do you have any filters that mark messages as read?
